After the pirate Attack and Shipwreck after you charter a boat to Skellig, you can search the wreckage of the ship. In the wreckage is the Captain's body with the 1000 Crowns you paid him to sail you there.
If you are still finding it difficult to find the captain, here is his exact location: "He's right behind the ship that is broken in half on the edge of the water".
Please Note: If you have gotten to Kaer Morhen then there is no point going back to the ship as you won't find the 1000 crowns on captain's body.
